Big update to our tool alevin-fry-atac, for preprocessing of scATAC-seq data (www.biorxiv.org/content/10.1...). The main improvements center around optimizations to mapping speed, reaching almost 3x the speed of chromap at 32 threads. Some opts are general & can be backported to sshash!
Alevin-fry-atac enables rapid and memory frugal mapping of single-cell ATAC-seq data using virtual colors for accurate genomic pseudoalignment
Ultrafast mapping of short reads via lightweight mapping techniques such as pseudoalignment has significantly accelerated transcriptomic and metagenomic analyses, often with minimal accuracy loss comp...

How to do differential expression with scRNAseq data? State of the art is "pseudo-bulk" analysis with RNA-seq methods like edgeR or DESeq2, where "cell type" is encoded as discrete categories. Biologically, discrete categories are not always the most appropriate concept.(1/3)
