The key piece here is that the Portable hole is placed within the Bag of Holding, not that it is used or someone is benefitting from it, both of which Polymorph would prevent. But as Polymorph does not state that the Portable hole loses any of its inherent characteristics when melded, it is logical

As the spell is silent on the melding changing the characteristics of the Creature, we likewise must assume that a melding would not change the characteristics of the items melded. This leave the only restrictions on the items being that they cannot be used or provide any benefit.

The Portable Hole melds with the Creature, but the spell does not specify that the melding removes by characteristics of the melded item. The use of meld we must assume is intentional- historically a combination of the word weld and melt, giving a connotation of smooth blending of two things.
