This work was led by Young Jun Kim, a very talented student in the lab. If you have ONT data and want to investigate DNA methylation, DMRcaller would be able to provide you more information than what was previously possible.

This allows using the previous functionality of the package, but also new functionality such as (co-methylation of individual cytosines or whole regions, detection of variable methylated regions and detection partially methylated domains among others).

We extended the functionality of DMRcaller ( bioconductor.org/packages/DMR...) to incorporate ONT data directly from Dorado aligned bam files and maintain the information of the read the modification was detected on.

Oxford Nanopore Technologies (ONT) sequencing has emerged as a novel technique to sequence directly long strands of DNA without chemically treating the DNA. ONT can also extract epigenetic status of the nucleotides, including both 5-methylcytosine (5mC) and 5-hydroxymethylcytosine (5hmC).

We previously developed DMRcaller, a Bioconductor package for the analysis of DNA methylation data from WGBS (academic.oup.com/nar/article/...). This is a highly versatile tool that allows great flexibility in detecting Differential DNA methylation in CpG and non-CpG context.

DNA methylation is one of the most studied epigenetic modification associated with regulation of gene expression. Bisulfite-converted genomic DNA sequencing has been the current gold standard in the field for building genome-wide DNAm maps at base pair resolution.

15 years in the making, we confirmed that mitochondria - the powerhouse of the cell - have an unusual localization in patients who experience psychosis (including schizophrenia and bipolar disorders). You’ll never guess what kind of patient cells we used to make this discovery… 🧵
