Authors published a paper in Biorxiv, they used Biopython in the study. Including #RRIDs will make this less ambiguous.

It should be relatively simple with the Bio.PDB package in Biopython. It has both pdb and mmtf IO modules.

plots, residue level bead models, and radar diagrams make it easy to explore physicochemical properties of protein chains. A multichain module also enables direct comparison of complex assemblies. Built in Python with BioPython, PyQt5, and matplotlib, [4/5 of https://arxiv.org/abs/2504.20561v1]

Lessons learned:
• Build on what already exists (like SciPy and matplotlib)
• Scientists need to be open to software engineering practices
• Have a neutral partner (or at least be deliberate about ownership)
• Dream a grand vision and follow it, despite nay-sayers

I am having many errors. Since the release of the git repo, python, numpy, scipy, tensorflow, biopython, pyrosetta, Jax, cuda, jaxlib, haiku, dm-tree (and others) have newer versions that are either not intercompatible or not compatible with the original scripts.
