We are branching out into long read metagenomics. we have a pipeline using metaflye: nephele.niaid.nih.gov/user-guide/p... but your paper makes me want to check out metamdbg. Do you have suggestions for how deep to sequence with PacBio or best practices to capture diversity in a gut metagenome?
