Am I reading it correctly that the strongest *peak* signals detected (in trans) remain between "in-register" sister loop bases? (Circled)
It's the offset thing I'm not getting...
Could the pattern be indicative of the relative directionality of loop growth during replication?

This looks (also) like a really interesting paper—thanks for sharing! We also saw dramatic remodelling of the chromosome upon GAL induction, but I don't think I'd describe it as a fountain. More extreme isolation: Fig 6b:

Interesting...similar features are seen at S. cerevisiae point centromeres in G1 cells, but I guess these mammalian fountains are on a very different size scale?

We propose that chromatin perturbation remodels the accessibility to, and/or organisation of, the chromatin, enabling Top2 to resolve latent superhelical stresses (supercoils and plectonemes) that are otherwise absorbed and/or obscured by the inherent topological buffering capacity of chromatin:

Such Top2 hotspots are observed across the genome, correlating with peaks in the transcriptional landscape, and are resolved within minutes:

...but within seconds of an acute chromatin perturbation, mediated by an acute osmotic shock, short-lived hotspots of Top2 activity emerge at sites of convergent transcription, long genes and transposon barriers—all locations that are predicted sites of positive superhelical stress:

At steady state we capture Top2 activity across the genome with unprecedented detail and resolution—showing how it is distinctly patterned by gene organisation and chromatin (nucleosome) structure, but apparently not especially by transcriptional activity itself:
