I have a series of smallish storage crates with sealable lids and I group cables by type in each one. USB; ethernet; current video (displayport/HDMI); old video (DVI/VGA); audio; thunderbolt; internal (SATA/PSU/etc); other/misc.

And I make sure every cable is coiled correctly first.
