I think basically, if you're not too bothered by missing out on random substories, you can probably skip random minigames. Missing out on the mahjong substory or the batting cages substory isn't the end of the world. The games tend to make it relatively obvious when you encounter a minigame that

Others won't really have any particular stories to them and are just there for a thing to do

Depends on the games and the minigames. Generally, if a minigame has a full tab in the in-game menu (eg. the cabaret club in 0/Kiwami 2, taxi driving in 5, etc.) it'll have some sort of storyline to it. Some mini games (eg. Pocket Circuit in 0/Kiwami) will have substories associated too
