What lead me to this is realizing that a chip that I mock has register values that are not one-to-one mapped to its measurement rates.

That is interesting, do you have a stack up? If they were laser made, then it might be due to the fact that the aspect ratio is sth like 1:1 and the via is a cone, therefore needs more space on the outer layer.
