Have you done any Kmer spectra analyses on the short read data Dan? That might give some clues as to what’s going on.

Yeh good point. TEs not slowing on Ys might be due to the lower gene density. Most will probably insert into other repeats. So reduced selection against new TEs in degenerated Ys could explain why there’s no slow down(?). No idea why they don’t colonise mt though, maybe mechanistic explanation?

+1 for this answer! Y’s lose dosage insensitive genes rapidly after recomb loss. Degeneration slows a lot as the gene content reduces to those genes which can’t be lost. So all about strength of purifying selection for me
