A surprise was the detection of Trueperella pyogenes in 5 joints (as the main bacteria in 3) and the detection of Histophilus somni in only 1 sample. Anecdotally, H. somni is taught in #vetmed as the most prominent bacteria associated with Septic Arthritis in cattle.

The survey, as expected, revealed a dominant presence of Mycoplasmopsis bovis, >90% of reads in 31 of 68 septic joint samples. However, we also highlighted that Metamycoplasma alkalescens is a prominent bacteria in these infections, with 5 mono- and 18 co-infected joints.

And of course antibiotic resistance associated variant calling for Mycoplasmopsis bovis detected within septic arthritis samples without culture! Highlighting that tetracyclines and macrolides are unlikely to be effective in treating bovine septic arthritis. Verified with culture

Using a custom probe panel with @twistbioscience.com we were also able to give an overview of antibiotic resistance genes detected in these samples, which were completely undetected in shotgun metagenomics. Allowed display of Tet(W/N/W) overlap with T. pyogenes detection in 16S.

As in a full set of parallel CDS for the ribosomal proteins? Or the occasional duplicate protein product prediction?

Is it a well studied/sequenced Archaea? If not well studied, 10% being called contamination could instead be accessory genes not observed earlier in this species

Determining the chances of that without further context is difficult. Is your observation based on the genomes attached to the ATCC/DSM strain banks or culturing results after streaking it out in your BSC?
