does the maps use tileset with collision mask ? i think the tunneling may be related to how tiles "connect" with each others, for now you could try to overlap a bit, in 4.5 "connected tiles" won't have their own collision but the tileset will transform it in a big polygon

If you are in 4.3 you could try the 4.4 beta on a copy of your project since it will convert it for new version. If i remember right in 4.4 it select the asset you click on it and not the top "select box"
