Uit onderzoek blijkt dat het ISS-ruimtestation té proper is. Prof. en moleculair bioloog @sarahlebeer.bsky.social #UAntwerpen legt uit hoe dat kan en waarom het een probleem vormt. @radio1vrt.bsky.social

💡 Orthogroup fixation frequency = proportion of species where the orthogroup is part of the species-level core genome relative to the number of species where the orthogroup is part of the species-level pangenome  --> new concept thanks to tool

Stijn Wittouck applied the core, sample and pan modules to infer a representative pangenome for over 31,000 (!) genomes of the order #Lactobacillales – without use of super computer!
sarahlebeer.bsky.social
Applicable for all taxa, but of course we used it for our favorite bacteria #lactobacilli: when ran on a dataset of 720 genomes of the genus #Lactiplantibacillus, this resulted in the identification of 2,093 core genes in 11 (!) minutes

🏆 When benchmarked against existing tools, the SCARAP pan module proved up to an order of magnitude faster with comparable accuracy
sarahlebeer.bsky.social
SCARAP contains three modules for #comparative #genomics analyses of bacteria 🧬
(1)     a fast and scalable pangenome inference module
(2)     a direct core genome inference module
(3)     a module for subsampling representative genomes in linear time
