The Meekstone is not found until late in the war by Mishra, who jams it into Urzas heart at the final battle. This ignites Urzas spark, creating the explosion that made the Ice Age.

Urza lives in the Caves of Koilos, creating more and larger portals for Phyrexians to come out and corrupt Dominaria. Mishra is the king of Kroog, where he lives with Queen Kayla leading a united Dominaria against his brothers legion.

Because they never worked together, they never found the Thran society together. Urza couldn't figure out the puzzle by himself, so when Gix came with the incorrect answer of the Phyrexians being the continuation of the Thran instead of the conquerors, he took it as fact and joined the Phyrexians.
