You could also make the harder difficulty not have them. I think both are important.

Lawful Evil: Institute.

Neutral Evil: Enclave.

Chaotic Evil: Vault-Tec; as well as the varying Raider factions

Just saw a GREAT Fallout faction karma chart. I thought it was pretty much perfect:

Lawful Good: Minutemen.

Neutral Good: Followers of the Apocalypse.

Chaotic Good: Railroad.

Lawful Neutral: Brotherhood of Steel (most chapters.)

True Neutral: New California Republic.

Be careful of scope creep. Godot makes it really easy to make fixed tilemap levels, so if there won't be many then... just make sure you don't get distracted. I always do. Great job though!
