Commander Keen 4 - more platforming, puzzles, and 2020s polish
Blake Stone - give it the Shadow Warrior 2013 treatment by breaking it down to the basics and rebuilding around that. Keep it an FPS but make it a little tongue in cheek/badass, like an SAS/Bond-in-space thing

Behold, the Rochester garbage plate. Two cheeseburger patties on top of a bed of French fries and macaroni salad (or home fries, or baked beans) covered in meat hot sauce (like a saucy chili), served with some bread. Looks and sounds gross, is actually delicious. My favorite is from Dogtown.
