as for the substance export and it giving that result double check in the psd its fully filling in all the spaces for the head uv or it will come up transparent like that I personally havent used substance for the haru only textured manually via 2d workflow

make sure either A you have your head alpha off and B have all the mesh (ears head mouth) are set to alpha mode None as bom defaults to blending and cause similar things to happen if you have a funky alpha left on. other than that seems the texture thats baking has transparent spots and incorrect uv
